RNA-seq analysis starts with counts and experimental design.

EleuScope brings a guided bulk RNA-seq workflow into a local desktop workbench. Start with raw counts and sample metadata, inspect the analysis code, and keep the method connected to the result.

Prepare the input and sample metadata

The guided workflow starts from a gene-by-sample raw count matrix and matching sample metadata. This is a downstream analysis entry point; it is not a claim that the beta turns raw FASTQ reads into a finished analysis.

Check that sample identifiers agree between the matrix and metadata, that sample groups mean what you intend, and that each biological replicate is represented correctly. Keep the original matrix and a record of how it was generated.

Check whether the guided comparison fits

The current guided bulk RNA-seq scope is two independent, unpaired groups. Paired comparisons and covariate-adjusted designs are not supported by that guided workflow. Do not label paired or confounded samples as independent simply to fit the interface.

EleuScope exposes design checks so that replication, pairing and confounding are considered before interpreting differential expression. Software guidance supports a researcher's judgment; it cannot decide whether an experiment establishes a biological claim.

Inspect the analysis, not only the figure

Use the local Python environment to inspect tables and code alongside the analysis. Review the selected method, its assumptions and the data supplied to it. Keep parameter choices and relevant sample exclusions in the notebook so that a result has a record you can revisit.

For a new workflow, compare representative outputs against an established analysis you trust. Automated software tests are separate from real-data scientific qualification.

Save and export work you can revisit

Save the notebook, export the result you need and reopen the work to check it. Preserve sample identifiers, gene identifiers and relevant metadata with exported tables. A plot without its inputs and method is not a complete record of an analysis.

The local workbench also supports inspectable Python work beyond a guided panel. That flexibility does not extend the validated scope of the guided workflow.

Current beta availability

The Windows testing beta can be downloaded from the EleuScope homepage. It is unsigned, uses manual updates and is intended for research testing. A public Mac installer is not yet available.

Start with non-sensitive example data and read the installation, account and privacy notes. Optional AI features require a configured provider connection; they are not needed to describe or inspect the experimental design.
